Maybe try checking the contents of /home/user-data/dns/custom.yaml to see if everything there matches what you have in the custom DNS page.
However, making changes directly in the file maybe could cause some problems.

Have you tried sudo mailinabox? That has fixed gremlins for me, more than once.

./management/dns_update.py
Can you post the output? If the output seems fine you could also force the DNS update by executing
./management/dns_update.py --lint
and then restarting the miab

Removing all DNS records and email users for the domain and then waiting an hour for it all to be lost on the DNS servers seemed to work
