I setup ns1.a.com and ns2.b.com as my nameservers, but when I query 1.1.1.1, 8.8.8.8 and 9.9.9.9, I either get ns1.a.com and ns2.a.com OR ns1.b.com and ns2.b.com
My registrar Namesilo said I cannot specify a combination of ns1.a.com and ns2.b.com

That’s not true. You can have nameservers under different domains. Maybe namesilo doss not allow it, but I doubt it. That means there is some confusion about concepts or definitions somewhere.
I think more details are needed. Which exact steps do you take within the namesilo management site? What is the exact wording of the options you choose? You are not trying to add glue records for other nameservers than your own?
Point 4 is actually fine, except that, I did not define ns2.box.my-miab.com at namesilo… which probably indicates those big tech DNSes did not accept my latest NameServer updates
Namesilo (Ben) further claims that the registry does not allow this, I asked him which RFC and who is the registry, he could not quote any RFC and said registry = verisign

I now see that dnsowl is part of namesilo. Did you confirm that namesilo offers secondary dns and that it is setup correctly? The article you quote is using PUCK Free Secondary DNS for this.
Well, in theory this might work. But even in that case you should configure mailinabox external nameservers. Mailinabox will adapt dns records to include the dnsowl nameservers. (check dig miabbox.com NS @ns1.box.miabbox.com)
Just to be sure, I wouldn’t recommend this setup. There are plenty free secondary dns providers to use.
I’m not sure a secondary dns is really different from what you are doing. Only thing I know is that secondary dns has protocols in place to do the sync.
