it was yesterday I found this work and managed to set it up in a vps at scaleway.
Everything is working fine at https://box.mydomain.com,
the problem now is I want to host mydomain.com at a different vps but how and where A and CNAME records would be set up? Godaddy says that since I use my own ns I can’t configure the mydomain.com anymore with A and CNAME.

You can use the custom DNS settings page for that. You can create an A record of domain.tld to point to its IP address.
Well my box is configured as suggested “box.mydomain.com” so in custom DNS settings as I can see (not tried yet) I can set subdomain of “box.mydomain.com”. Does that mean subdomain.box.mydomain.com OR subdomain.mydomain.com?
I just want to use web.mydomain.com and not web.box.mydomain.com
